What is the best way to determine how much output I should be getting out of a screw?

A first estimate can be had by multiplying the screw diameter time itself times 2 times the screw pumping depth and finally times the material melt density. Be careful to watch your units when calculating your answer. Your actual rate should be somewhere between 70% to 90% of this number to account for discharge pressure.

Check the plastics.com site - they had a discussion that went into some depth on just that subject! (Extrusion or molding forum I think?)
